So I place a tile, it completes an unoccupied feature and creates a new incomplete feature.
Can I place a regular meeples on the incomplete feature and "tap" the completed feature with the phantom to receive the points?

That's the way we take it. That the wood move is concluded before scoring starts. So you are free to chose which feature is for your regular follower and which is for the phantom.

We find that the net effect of the phantom is increased scoring and more wood on the board at any given time.

It gets more complicated with the magic portal (P&D). Can you deploy a regular follower on the tile then use the magic portal to place the phantom somewhere else? Or, if you deploy the regular follower using the magic portal do you also place the phantom on the same tile that the regular follower lands? or on the tile with the magic portal?

I would say anything you can do with the regular follower, you can do with the phantom.  The only problem I potentially see would be drawing tile A with a magic portal and moving a follower to tile B and the phantom to tile C.  I would think that it would be appropriate to move both followers to tile B or leave one on tile A and one on tile B, but that's about as far as I'd go.  It could be argued though.  It would be interesting to see a ruling.
