I'm pretty sure I know that you can't add a pig to a farm containing your barn, but does the pig farm tile effect the farm where your barn is located? 

Also, if there happens to be more than one pig farm tile on your farm, do they both count, or do you only get the extra point once?

Pig farms do not affect barn fields. As for your other question, since there is only one 'official' pig herd there are no 'official' rules, however, we say that if you have both pig herds then you only count one (because the same goes for sieges, cathedrals, inns etc.)

Well I guess we've been playing incorrectly all this time.  Yes we have two Pig Herd tiles (from River-II and the GQ-magazine expansion) mixed into our bag of tiles.  It really doesn't matter if you only play the game within a small isolated group of family and friends -- but be prepared for some heated discussions if you venture outside your comfort zone and play with strangers who are also familiar with the game and may have developed their own idiosyncracies.  It doesn't happen often, but I have seen farmers get 4 points per town +1 for their own pig meeple +1 for the first pig herd tile +1 for the second pig herd tile = SEVEN (7) points for each town.  Obviously such farms are very highly contested and the Dragon attacks and Tower captures are ruthless.  I actually like your idea better -- with the logic that you don't get extra points for having two Cathedrals in the same town or two Inns on the same road, but it's going to be hard to convince my friends that they can no longer do what they've become accustomed to doing for months. It would be even harder to get them to come here and read the C.A.R. for themselves.

The pig meeple and the pig farm are different and cumulative.  2 pig farms are not cumulative, so based on the 3 point per city rule, you can only get 5 per city max with both the pig meeple and pig farm (footnotes 125 and 126 in the CAR).

My confusion is with the barn.  I understand not keeping or adding the pig on a farm with a barn, but it seems as though the pig farm should still apply since it's a tile feature that can't be removed.  So, my contention is that the pig farm should count with a barn.  Perhaps this is a house rule issue.

Perhaps this is a house rule issue.
It probably is, since the rules is silent about the pig farm scoring with the barn.  I guess you could add it to the questions for HiG thread.
